Ligand-binding Residue Prediction
نویسندگان
چکیده
In this chapter, we explore means for predicting protein residues that interact with small molecules. We will motivate the problem by describing potential uses for such information and proceed to discuss methods advanced for prediction. We describe our sequence-based approach and contrast it with another current methodwhich relies on predicted protein structure to help identify ligand-binding residues. In the last part of the chapter, we employ sequence-based predictions in a homology modeling task which shows that the predictions are presently accurate enough to improve downstream performance.

Predicting small ligand binding sites in proteins using backbone structure
MOTIVATION Specific non-covalent binding of metal ions and ligands, such as nucleotides and cofactors, is essential for the function of many proteins. Computational methods are useful for predicting the location of such binding sites when experimental information is lacking. Methods that use structural information, when available, are particularly promising since they can potentially identify n...
متن کاملFunFOLDQA: A Quality Assessment Tool for Protein-Ligand Binding Site Residue Predictions
The estimation of prediction quality is important because without quality measures, it is difficult to determine the usefulness of a prediction. Currently, methods for ligand binding site residue predictions are assessed in the function prediction category of the biennial Critical Assessment of Techniques for Protein Structure Prediction (CASP) experiment, utilizing the Matthews Correlation Coe...
متن کاملFeature-incorporated alignment based ligand-binding residue prediction for carbohydrate-binding modules
MOTIVATION Carbohydrate-binding modules (CBMs) share similar secondary and tertiary topology, but their primary sequence identity is low. Computational identification of ligand-binding residues allows biologists to better understand the protein-carbohydrate binding mechanism. In general, functional characterization can be alternatively solved by alignment-based manners. As alignment accuracy ba...
متن کاملExploring the Composition of Protein-Ligand Binding Sites on a Large Scale
The residue composition of a ligand binding site determines the interactions available for diffusion-mediated ligand binding, and understanding general composition of these sites is of great importance if we are to gain insight into the functional diversity of the proteome. Many structure-based drug design methods utilize such heuristic information for improving prediction or characterization o...
متن کاملMolecular Dynamics Simulation and Free Energy Studies on the Interaction of Salicylic Acid with Human Serum Albumin (HSA)
Human serum albumin (HSA) is the most abundant protein in the blood plasma. Molecular dynamics simulations of subdomain IIA of HSA and its complex with salicylic acid (SAL) were performed to investigate structural changes induced by the ligand binding. To estimate the binding affinity of SAL molecule to subdomains IB and IIA in HSA protein, binding free energies were calculated using the Molecu...
متن کاملDEPTH: a web server to compute depth and predict small-molecule binding cavities in proteins
Depth measures the extent of atom/residue burial within a protein. It correlates with properties such as protein stability, hydrogen exchange rate, protein-protein interaction hot spots, post-translational modification sites and sequence variability. Our server, DEPTH, accurately computes depth and solvent-accessible surface area (SASA) values. We show that depth can be used to predict small mo...
